MKV is a modern container format which offers some decent advantages over AVI. While most of these advantages aren't useful for DXTory's use-case, its support for variable framerate video is something that AVI direly lacks. Being able to capture content at the exact framerate of the content's output framerate would be a huge feature for DXTory to include.
MKV also natively supports all Vfw codecs - which would hopefully mean that it is inherently compatible with dxtory's existing pipeline, maybe. (I'm not 100% sure about this.)

well, mkv is cool and all, but AFAIK pretty much none of the big video editing software (from sony, adobe, blackmagic? or such) support it. Recording to mkv would rather be a hindrance.
I'm not saying we replace AVI - it certainly has its place, but it's growing more and more deprecated, and MKV is looking to be the next modern standard (it's the container that webm uses amongst other things)
Having MKV, and thus VFR (variable frame rate) support for users advanced enough to know how to manage it would be a great feature.
Never had problems with variable framerates while editing an AVI-File.
AVI files can only be encoded with constant framerates - they don't have any features which allow frames to have deviant timings. What you'll have is duplicated frames or skipped frames (if your frame rate either undershoots or exceeds your target). This might not be noticeable, and probably won't matter to a large portion of users, but it's there.
I think this would be a good idea too. MKV is a really modern container and from this comparison on Wikipedia (https://en.wikipedia.org/wiki/Comparison_of_video_container_formats), looks like it supports basically everything inside of it, unlike other containers.
Yes, it would be nice to have a choice between avi, mkv and mp4, too.
There are ways to record mp4 files with dxtory, but not mkv, AFAIK.
