the difference started from zero, but gradually walked to ~400 and keeps rising :S

CPU: Intel Core i7-2600K

If it does what i think it does, the solution for it is fairly simple.

The longer it runs, the more correct it is.
But you only need to have the data from the hardware once, as long as nothing changes (OS,Hardware and perhaps Driver but doubt that).

So the solution after having it run for a long time?

Divide PC Timer with Device Timer and you get the difference, than you use that to slow/speed the audio.

The difference in percentage should always be the same for that hardware.

I would recommend having it run overnight, save a screenshot for safety, and then use that data. As 8 hour+ is more than enough to be extremely precise, i guess even 10-30min should be enough if you can´t afford longer times.

Sorry, I am lazy as heck... Also if the user collecting the data they might make mistakes.

Couldn't you modify the program that way that it automatically collects all data you need?
It also should show how long it should run ...
