FPS tracker not appearing properly

I'm trying to record from Project64, an N64 emulator. The FPS tracker appears during loading transitions but dissapears when the game actually starts. Dxtory recognises the program, and it seems to record fine as well, but I'm amazingly paranoid and pretty much need the FPS  tracker so I can be sure it's recording.
