Dxtory Files corrupted due to possible audio issue ?

I can't get any files from various games to open in windows movie maker.  The files also won't play for longer than a few minutes in windows media player without giving an error message.  The files will play in VLC media player but at the point where windows media gives an error message the playback starts hitching.  I swapped to lagariths lossless codec and now the files play fine however I can not use AVIMUX to combine the audio streams from my mic and the game audio.  It process the file up to about 1 minute and then says complete creating a file the is only a 1 minute or so long when the source file is about 20 minutes long.  I tried separating the audio streams into different files and then recombining with aximux and got a file that was about 4 minutes long but with the video hitching and freezing returned.  I also tried running the original file through AVIFIX with no luck.  Any Ideas?
